So when a different (if that's what this is) version is uploaded, all the comments from the previous version are consigned to limbo? Is that really the best approach for a site that actively solicits comments?

Excellent point.  I hope there is a relatively easy way to change the program's instructions to save the old comments without causing a lot of work for the admnistrators after each upgrade.  One would think that that should be able to be set up using the program's settings, by simply adjusting them.

Well, that's not the norm. there are many issues on the site that have two versions - out of respect for the scanners I believe. And with comments attached. So that must be an abberation. Happened by accident or for another specific reason?

It happens too frequently.  Because I use a Mac, and for whatever reason, this upload tool doesn't work perfectly with Macs, all of my uploads have something go wrong, often 2 or 3 different things.  So, whenever I upload a book that is incomplete, and a regular scanner has a better copy, and eventually uploads it to replace mine, my upload notes, most times, get removed.  For ACGs Merry-G-Round Giant, the replacements uploader DID copy my notes in full, and posted them in the comments below the book on its download page,  But for all others of mine which were removed (as they were in worse condition, or had a few pages missing, my notes were deleted with my upload, and not copied and posted as a comment.  In some of those cases, it didn't matter, as my notes only explained how my upload was made, and what was missing.  But on a couple, I provided information about the writers and artists, and the publisher, which would have been interesting to the readers, regardless of which set of scans was available for reading.

I'm sure the point 're comments being deleted with the scans has occurred to others - it has to me.  Without addressing Cosmo Cat, in general there are some uploads which just show a black illo, or a " comic being made now" notice. In those cases one of us takes the file apart and tries to fix it.  Once fixed, and it is often the Macos file inside that is the problem, the file is uploaded and, hopefully shows itself correctly.  The other one has to be deleted as it was damaged in some way.  As for any comments, I suppose they could be copied in advance of deleting and added to the "good" upload. In the case of 2 I did recently the only comment was to the effect that the file was faulty and could we fix it. 
Bear in mind we are all trying to do our best, but we are amateur part timers with a love of comics.  Things will go wrong, stuff will be missed. Some of you might not be aware of the time some admins commit to the site and I know that a lot of time has been spent recently with a pile of comics, unzipping them and extracting macos files, re- zipping, uploading and checking they were now ok. Or simply re- ordering pages to make a compilation work. 
None of this solves your problem.  Sorry.
